Any professional app with a timeline will do it just fine.

Import the video, drag to the timeline, import the next one, put it up
against the previous... edit to taste then export.

I can imagine command line tools (should be no issue with mencode,
ffmpeg however) and GUI based joiners having issues but something like
Quicktime Pro (using copy and paste at a guess) should have no issues
and handles the MJPEG format without issues or the sound going out of
sync.

Now that I think about it, Quicktime Pro on 32bit or 64bit OS may still
have an issue with > 2GB files no matter what.
